Defence spokesperson Major-General Markus Kangye said the assault followed credible intelligence and targeted remaining Boko Haram and ISWAP elements.
A large cache of weapons, including anti-aircraft rounds, was recovered.
The operation is part of broader efforts to secure southern Lake Chad and curb cross-border terrorist activity.
Troops remain on the ground, pursuing escapees and dismantling additional hideouts.
